For those interested in the transistion of storyline of the original Deus Ex to the sequel, Invisible War.

Of the three possible endings for Deus Ex, it has been rumored the Deus Ex 2 will pick up the storyline with "Tongs Plan", which ended industrialized civilization as it was known.[Dark Age]

Irregardless of where the story picks up, I believe it will have to include a little "melding" of elements from three possible endings offered in Deus Ex. Just as keeping JC Dentons brother Paul alive was an option in original, he & brother are rumored to make appearance in DE2. [so what if you allowed Paul to die in original? Some explanation/variable will have to be offered in DE2] Some compromise of the original story will have to be incorporated in Invisible War.

FYI fashback. Deus Ex gave player three choices of doom:

[1] Everetts Plan> Destroy four generators, neutralize Pages shields, kill Page. This resulted in the humanities return to staus quo.

[2]Helios' Plan> Release the Aquinas Router, allowing Helios to merge w/your systems. As a result, humanity gets logical guidance. [individualism becomes a thing of the past].

[3] Tongs Plan> Destroy the Aquinas Hub, & w/it the world communication network. Gone are the Illuminati & Page.
The human race gets a chance @ self determination.
Also gone is the industry of the world. [Dark Age appears].

No compromise will be needed. They will simply assume the story picks up after Tong's ending, and that Paul survived. When a game like Deus Ex has such vastly different endings, they are going to have to choose one to carry on to the sequel. It's not possible, practical, necessary, or even a good idea for them to try to "make ends meet" with every possible outcome in Deus Ex.

Warcraft let you play as both the humans and the orcs, and in both campaigns you were able to defeat your enemies. But Warcraft II started on the assumption that the orcs had conquered Azeroth and the humans were fleeing as refugees. And the story worked just fine.
